I think the Event Horizon deserves a mention here. Although it did not originate as a living vessel, it returned to Neptune "possessed" after it's voyage into "Hell". It's creator, Dr. Weir, himself possessed late in the film, explained:

Pure… evil. When she crossed over, she was just a ship. But when she came back… she was alive! Look at her, Miller. Isn’t she beautiful?"
I find that idea particularly unsettling, and that made the Event Horizon one terrifying ship. The idea that it had itself become possessed, and could use your own fears against you, was truly frightening.
